when they ship out ps3's to game stores like GameStop, Wal-Mart, or EB games(slim, or fat) do they upgrade them with new parts or stuff?

...no. No they don't. Also, consider this: the PS3 you'd buy off of eBay was probably originally bought at one of those stores.

I do not think you understand how it works. No company sends used PS3s to Gamestop, for example. They aren't refurbished from Sony or something. They are just used systems sold to the store by individuals. They haven't been fixed up with new parts before being resold.
