Do batteries have to be the same voltage to run in parallel? And if not will it lower the voltage to have another battery with a lower voltage connected to the battery with the higher voltage?

That is a common sense question to me.

With batteries being in parallel, they MUST ALL be in the same voltage.

Why? For example, if you have a 3.6 volt battery in parallel with a 1.2 volt battery, the 3.6 volt one will CHARGE AND OVERVOLT the other one,
POSSIBLY MAKING IT EXPLODE or destroy itself.

That is why all batteries in parallel must be the same voltage.

The rule applies for any situation, the higher voltage battery will destroy the lower voltage one.
If all else fails, take it apart!

It shouldn't be a problem with current, because batteries can supply large amounts of current, unless they're almost dead.
