Are you going to be able to fit it? If not, I found a video on trimming the wiimote.

How thick are the wires?
I had this problem with my GP2X hooked up to an SNES dpad board, someone told me how to fix it, but I forgot what the problem was.
I will go look for that.
In the meantime, cut the wires between the board and the wiimote. It will be easy to hook back up if needed.

AHA! I think I know what the problem is! I had the exact same one right when I joined with a GP2X mod.
Let me guess: You still have the controller IC on the SNES board, right? You need to remove it, along with those resistors on the board, or they screw with your signals.

Just pull it off with pliers, or use a screwdriver to pry it off.

Oo! I know an answer in this forum for once!! Use an exacto knife! it works the best for me for removing ICs and Microcontrollers.

yes, I think an x-acto knife is one of the best tools for IC removing.
