Are there any games that reguire the use of a D-pad? I might choose to remove mine cause it gets in the way

uh... pretty much all of them need a d-pad.
especially the ones that need a seperate d-pad and analog stick.

If you can keep the controler board in one peice then do that. Cutting/wireing the board is a big pain.

Is there any way i can wire the D-pad so the analog is where it is in the first pic and the D-pad is under it?

yes but I have the wrong type of controller wired in. (old psx not PSone) so the pin outs are completely irrelevant to it.

its got a ribbon cable thing from the analogs to the board and a wires going from the board to the controller places on the PSone
