Depends on what you want to do.

Editing levels usually needs game-specific editing tools.

Changing sprites needs a program like Tile Layer Pro and a hex editor (to change the pallete)

Changing music? Hell if I know.

NES games are much simpler to work with. You might want to start with a couple of them to get used to the process.

Zophar's Domain has a lot of the tools you need.

There is no specific program to do this. Every game is coded different, making a program for them all is impossible. There are programs to help with a few games, but that's all. I believe there is a level editor for Kid Chameleon, but that's the only game besides Sonic 1/2 that has any programs that I know of.

The Sonic games are the easiest to hack, as they have been dissembled into Motorola 68k assembly, and with that you can reprogram anything you want. Besides the Sonic games, you pretty much just have to use a hex editor(I use HexWorkshop personally), and a tile editing program, such as Tile Layer Pro.
