Putting this in the SNES forum seems a bit biased toward Link to the Past.
Mine is Wind Waker. It's the Zelda game that I got into the most, and definitely my favorite game on the 'cube.

Ocarina of Time.
I loved the move to 3d. And that game wasted a LOT of my time

Ocarina of time for me, Link was great in 2d and all, but 3d suits him better in my opinion.

Moved to proper forum! Tough call, I'm going to have to call this one a draw between the original and Zelda 3, both were awesome.
