Trouble with hard wiring SNES controller

I was working on turning a FC Twin into a portable and have come across a problem. When I solder the controller directly to the board only the "B" button on the controller works. Originally I used the stock FC Twin controller which will be seen in the video. Thinking that might be the issue I switched it out for a SNES controller (SNS-005) using the pinout diagram. I'm having the same issue again. I made sure that when I connected the wires they went through the holes for each pin and then soldered on both sides of the board. I thought it made a nice clean connection but now I'm not sure.

If the B button works, but nothing else does, I would bet the problem is with the CLK line (yellow wire). Check not only the wire, but also follow the trace on the board coming out from that hole for continuity and make sure you didn't mess up the trace when you desoldered the connector.

Thanks to your help I got the controller to work! Sadly when I was testing it and taking the video I messed up the connection somehow and it stopped working. I soldered the connection again and it was working 100%, this time with plenty of hot glue on top to make sure those wires don't come loose again! Now I can finally move forward with this little project. Thanks again!
