3 problems I see:
1: no need for a fan, so you can use this as room for the others.
2: As stated above, cords need to be VERY short.
3: Controller to usb is (practicalyy) impossible for system itself....not just some rewiring but a microcontroller and stuff too....
Since there is no need for the fan itself, you can better rewire the expansion pack and such. Also, considering the size of the thing, you can afford to have actual controller ports. Thats gonna be at least an inch...
You can trim down an official cartridge for use inside sram cartridge, so no real problem there...
Otherwise, everything looks fine! Leds can be powered very simply through the 3.3V and a 1k resistor, and that is onboard.
