possibly messed up controller port

Includes but not limited to: SNES, Genesis, Sega CD, PlayStation 1, Nintendo 64, Dreamcast, Game Gear and I guess the Virtual Boy.

possibly messed up controller port

when I was desoldering the controller port I pryed it up with a screw driver and some copper tube-like pieces were attached to the leads on the port. Did I mess up the holes for the controller to be soldered onto?

Yo may be ok. I pulled tubes out with mine, but still had copper rings around the holes. I pushed my wires into the holes and soldered to these rings and it still worked (thankfully).
So if you still have somewhere to solder too, it's likely it'll still work fine.

ribbon cable

the book says to use ribbon cable to connect things in portables but could I use the solid but thin copper wires inside an ethernet/ cat5 cable as an alternative. I happen to get some of this free. The individual wires have a plastic insulation if that needs to mentioned.

yea it sounds like you actually didn't have ANYTHING to worry about, as long as those thin wire traces were not lifted up or ripped away, then your definatley able to older to it and get something to work
