No, there's no connection for a controller pak, no room. I was going to add a built in rumble, but had to trim the controller board too much in the end to even wire to it.

Yes, the data line is at about 2.2 when it's in position 1. I changed the upper half of that switch to switch the data lines of the internal controller as opposed to the power, and had no more trouble. There's no signal at all, so no video, and I haven't done any specific testing. I gave up on wires breaking at the solder joints every time I wiggled them though, so I'm rewiring the cartridge relocation from the beginning. I guess if it doesn't work after that something more serious is wrong.

So it can harm a cartridge, but what about the N64 itself? I accidentally switched the two pin rows, and only realized it after testing the system, and once I rewired it properly it still didn't output signal.

Have you tried running the screen with an alternative AV source, like using one of the built in AV jacks? That's how I test my screens before I do anything to them. Those screens don't usually overheat, since there's no processor on the board, and the voltage regulator shouldn't be causing any probl...

Carefully pulling off the ports for the plugs on the mobo will give you good pads to use.
