Learn how microprocessors work, then study the architecture of modern SD/CF/blah blah readers then learn PIC assembly/basic and your good to go.
Otherwise, add a cart slot.

Thats a lot of traces.. Sure is! Pretty confident I can do it though, I have a number of ideas of how I'm going to go about that, plus a few methods of cutting the board without lifting those traces. I'm actually starting the design of the PCB right now, should be done inside a week. We'll see how ...

The little amp in there I suspect gets too much voltage. You can bypass it and get stereo out of it at the same time, or just cut the power line to it and stick a resistor in between.
