I dug into these batteries a little more and there are protection circuits on each of them. Is it still unsafe to try and charge them in parallel?

Yes, but that didn't really seem to affect anything. My advice is to only partially unscrew the screw if you ever replace the tip. I have a pretty cheap one from radioshack that can switch between 15w and 30w. i tried a similar thing with a gutted laptop case, but i failed. The issue was space. Trying to fit the console mobo, screen mobo, batteries, disc drive and room to wire and cool is tough, unless it was a pretty large laptop. It would have looked really cool though, good luck on your project.
