For the jewel on top, I removed it and sanded it until it was transparent. I then printed the phoenix logo onto a sticky label, cut it out very carefully, stuck it to the back, painted the back of the jewel white, removed the label, and painted the back green. A little five-minute epoxy (great stuff!) holds it on.
The jewel on the controller was more interesting. First, I shattered it when I was trying to remove it (Let's see you do it! It's glued on really well, plus it is set into the controller, so you can't pry it off either). I then had to make a new one, which I did by slicing a shallow dome off a clear plastic ball and sanding it perfectly round. I then simply printed the logo on some decently-thick paper and glued the whole thing onto the controller (again, using five-minute epoxy).
I personally like the painting method better because scratches don't show, but because the controller jewel is not flat on the bottom, that would have been considerably more difficult.
