This is the Pre-Final version of the 36X board. This one is missing the spots for the AA posts and the D-pad contacts are mixed, which makes no difference performance wise as the D-pad bites for numerous other reasons. You should fund it. ;) The Wireless CG version controller uses a 100pin QFP versus the 56pin QFN of the CL controller, and that difference alone is 4 times the size. The Wireless IC alone would barely fit on the miniCL board here, so it would need to be a tad larger indeed. There are also other cons...

The updated version board has showed up and I've transferred everything from a controller over to it. If there are no issues with the testing phase of this one, it'll be going into a 3PS60 to see how much fun that will be. Etching a dual sided board isn't much more difficult that doing a single sided one, just have to make sure the traces line up really good is all, and normally a few of the mounting or thru holes drilled in the right spots before hand can make sure they get close, but some of them are only 0.3mm wide...

The dimensions are the same as a 360 controller board, they'd have to be considering. That is 136mm x 62mm x 1.6mm, which a ruler could have told you. ;) These are just 3D renders also, they're not intended for making your own board from. I've had a couple of people report some issues with using this and have looked into it. Placing a couple of 10k Pull Up Resistors on the GP0 and GP1 lines should resolve any weird issues you're having.

If it was soldered up right nothing would have been torched. You can pull around 1A or so from the header there, any more and the traces could fry.

The only thing you want to power from the J7G1 header is some fans, not a 3A+ load like that LVDS will be. You need to solder up a couple of wires to the 12v and GND spots on the bottom side of the PSU connector for powering the LVDS.

All of the 12v 'rails' are the same rail, so it really doesn't matter which 12v spot you use. The PSU has 3 wires for the 12v, but that's just to handle more current, versus using 1 larger wire is all. The best place would be to solder right under the PSU connector for it.
